According to National Rail, the delays have been due to an "animal on the railway".
It is understood the animal is a dog.
The issue has delayed trains on the line travelling through Whiston, Rainhill, Lea Green, St Helens Junction, Earlestown and Newton-le-Willows.
It has also impacted services on the line calling at Prescot, Eccleston Park, Thatto Heath, St Helens Central and Garswood.
Services are now running as normal again.
